The LNX to LYX ROM Converter, I've been trying to use this but it seem every rom I have just gives me errors and I get nothing converted. 🙄

Both Hatari and Steem support PC controllers, just find the Joystick setting and select the Xbox controller that's plugged in.
Don't bother with MAME/MESS since the emulation there isn't good.  RetroArch does have a core for Hatari...
 

Do you or anyone know how setup MESS for the Atari ST?

Is there an Atari ST Emulator that let me use a Xbox 360 Controller as a joystick?

I had it set up a while ago to play ST games (after I sold my real 1040STFM).  But I have a different PC now.  It took me a bit of time to get MESS up and running for 7800 "Beef Drop" challenge yesterday. 
I'll take a quick look later this week for the ST again.  It isn't too hard.  You'll need whatever BIOS files are necessary, and there are full archives of those on archive.org. 
 

MESS would.  You can use mappings for ANY type of controller.
